I've got a new requirement wherein we need to retain a certain database of the monthly backup indefinitely.

What is the best way doing this? I'm thinking of creating a new separate storage policy, but it will be messy I think because I have 500 clients to do

No need to create a new storage policy, but you would need to create a new Selective Copy associated to just the SQL Server for infinite retention of the monthly backups.  If it is going to be a deduplicated copy on disk/cloud then you will first need to use another (or create a new) GDDB to associate to the Copy.

If I understand correctly, can we select copy for SQL backups only?

I've created the disklibrary and the DDB for the Infinite monthly backups.
I'm not aware we can select SQL backups only for this selective copy
